is there a way to configure the xprotect client to default to export to mkv rather than avi or disable avi export altogether?

No, because both are Media Player formats. The only difference is that the .MKV does not need encoding, therefore is extremely fast, and quality is 100%. You can choose what Export Options should be available in Options -> Export.

Is there a way to add timestamp to the .MKV files? Or any other format can be export with timestamp?

I think it is up to the codec you use... Use the native XProtect format, this keeps all features for browsing, jumping, searching etc.

Use x264vfw codec can be export AVI with timestamp.
